Root pruning is done for design reason at this stage. You keep the roots you think look good now or you think can look good in the future.
In my opinion that big lump of wood is ugly and needs to be removed. I would be supriced if anyone more experienced than me would dissagree. But removing it is a task with severe risks. Maybe removing it via airlayering is the best way? Your options is to eigther accept the flaw or reach out to someone experienced that can evaluate the situation live and help you do the work. This is not a task for a beginner, experienced help is esential.

Same i think it's ugly too. I'm going to repot in a big pot what if i just bury the stamp underneath the soil, will that work?

You won't know until it is out of the pot. The picture does not show all of the tree which might help, Once the soil has been removed it will be easier to see what can be kept and what needs to be removed.

Do not repot this tree. It is far too weak for that. Wait until you got it back to health for at least a full growing season. Earliest spring 2024.

I missed the picture, yes it does not look good and even if it is alive then no way should it be re potted in that state. You could remove all the dead branches and see if it responds, but I doubt it will.

Just wait a minute... Are you on the southern hemisphere?
If so, we are in winter, then I wouldn't be so sure about it being dead...

My chinese elm is keeping most of its foliage all the way until early spring. Then it just shed all of it one week before new buds apears. Maybe they react different in other climates.
If it was my tree in my conditions I would strongly suspect it was dead.
