Well depends on what species. Most conifers used as bonsai is more cold hardy than japanese maples, but not all.

I am a bit worried about the constant freeze thaw occurring in the pots. I have a few little sheds I can put them into, is total darkness ok or should there be a window?

Almost everybody thinks their winters are bad, except for a few far north (in the Northern Hemisphere) who brag about how it isn't that cold here (at 0F/-17C).

If there is a constant freeze thaw you might want to insulate the pots to prevent too much shock to the roots. Somebody into bonsai in your area can tell you what works with their trees.

Pretty much all my trees stay outside. Protected from sun and wind. The rest they deal with. Some are not so hardy (Olives, pomegranates and other mediteranean species). But maples, junipers, pines, jews, elms, zelkova etcetc.. They can take the light frosts we get. U to -5 I do not even move them from their stands.

Be certain to have well-draining soil or protect from rain. A winter in soaking wet organics are a good way to get problems in spring.

But.. trees are not babies. They do not need the amouont of pampering many seem to give them.
