I live on the 3rd floor so i use a 5 gallon buket with pumps that pump water to the trees but the drain goes in another 5 gallon buket that i drain, would using a water filter system to re pump into the other bucket be an issue?

The water filter systems like the ones used for lake water drinking, they go into a filter, then carbon filter then carbon filter again.

I don't think using the same water over and over again, even after filtering out, is such a good idea.
As you have said in your other thread, all of your trees get 2 litres of water every day, at 6AM; watering on a schedule is not a good idea either. It's comfortable, but not the best way to water bonsai, specially different species.
