Pruning Seedlings

Hi All,
I have some seedlings that have grown between 4-5" (10-13cm) tall with leaves growing off the length of the main stem yet little side branching. About two weeks ago I trimmed off the apical pair of leaves at the tip of the main stem while leaving a small stump of the stem. This has resulted in lots of new growth along the top third of the stem but only one or two new branches down lower on the stem. I'd really like to encourage more lower growth so I'm wondering if I can risk trimming off another pair or two of the top leaves? Also, would I be able to defoliate the old leaves at the same time?
Another thing that needs to be done *very* soon, is a transfer from the seedling flat to their own litte pots.
Can I safely do this all at once and, if so, in what order?
I really don't want to lose these youngin's so I'd really appreciate some sound advice!

Leslie the best thing to do would be to just pinch off the growth tips, i have done it with a Celtis that i found growing in my garden, i pinched the growth tips back a few times and i got a branch growing a centimeter off of the base! (Thumbnail length) aswell as many other branches. Since they are still young saplings i would not repot and trim roots yet as they can die at the drop of a hat

However, I have no intention of "repotting" or "trimming" the roots. As I said, they are not in pots but still in the seedling flat I rooted them in, along with a bunch of other cuttings. They need to be transferred from the flat into their own small pots.
I will try the pinching back.
