Hello,
I just bought my very first tree, a Ligustrum 名媛直播, I know how to water and take care of him but theres one thing that I've no idea about, pruning.
I cut a little bit from the top, some of green branches were going a bit too far but I dont think i did a good job, my concern is the bottom of the tree, take a look at those 2-3 branches that are growing from the ground level and are going straight up, should I leave them like that ?

Ideally you read up on bonsai maintenance a little bit. you typically remove what you do not need to maintain the image of a mature tree. These shoots from the base are unneeded.
The top of the tree has too much foliage: It shades the lower branches which will eventualy die for a lack of light..
It is also in a spot that is not light enough. You need to keep is in partial sun. So a place in your garden where it gets 4+ hours of sun. Be carefull moving it there straight away from the very shady spot it is in now: It is VERY light sensitive now, and can easily get burned. So find a transition place.

Those photos were taken at 6:20AM right before I left for work, it was also a pretty cloudy morning , in that spot he gets plenty of sun but as you said those lower leaves aren't getting the same amount of sun .
In that spot he never gets direct sunrays projected onto him but gets enough light during the day, is this ok ?

I was looking at the plant, not the exposure of your picture. The plant is telling me is is not getting enough light.
Plants need light. Shade is not good enough for most plants, and for bonsai you need as much light as the plant will tolerate to keep leaves as small as possible, and internodes as short as possible. So yeah.. Direct sunlight would be needed.
