I don't know the gel type but I think it doesn't matter. Whatever you find easier.

On your bonsai tree or on your cuttings? On a tree: depends. Got a photo?

after i put my cuttings in the pot what do i do then

If they have roots next year: repot into a larger pot. Then wait a few years and let it grow; repot into a larger pot when necessery every year. After 5 years, cut of the top, select a new leader, and let it grow again for another couple of years. Repeat the process. After 15 years or so you may have a nice starter plant.

With growing juniperus cuttings misting is key. When you have a high humidity they'll root easier.
Good luck propagating!
