Where is it? Get rid of the rocks doing no good. If you have it inside that is the problem, it will be dead very quick. How are you watering it? Do not water to a schedule, water when almost dry. Plants need sunlight, Junipers love sun.

I had it in full sun and the couple rocks are just decoration. It is sitting on a shadier bed with rocks in it because I thought it was getting burnt. And it is outside. I do water it on a schedule though.

rocks do not allow water through, so it could be very dry under them.

I dont know your watering scedule. So lets take an example out of the blue
Lets say one watering every three days and it works good for the tree and the pot in March to May. When things warm up in June and one get more sun the tree needs more water. Staying on the scedule will dry out the tree. Simple as that. If the tree is in organic soil and one gets a lot of rain, even in summer watering every third day can lead to overwatering. And, yes....watering every third day in winter will definetely kill a juniper.
Generally junipers, if grown in gritty open substrate cannot be overwatered in summer. So no problem really to water twice or three times per day.
When junipers are yelowing like this, those branches are already dead. It is impossible to say the reason based on a photo. Every possible reason that can kill a juniper will give excactly the same symptom, a dieing tree. The only way we can help is by comenting on your care, if there are anything wrong in it. In this case watering on a scedule. But no one can say with accuracy that it was your watering that killed the branches. Another possibility based on the photo is the wiering. If it was overdone or shanged several times the xylem and pholem may be damaged and flow of nutritions and water restricted.
There are several other posibilities and almost none can be totally excluded with certancy.

It is in organic soil and is always moist. It gets mostly direct sun and there is new growth coming out in other areas accept for the one branch.
