I have a small Olive bonsai that ants seems to love, they always go to that specific pot to bring their eggs in.
This Olive tree has a disease as well, last time all the leaves had white spots on it so i defoliated all of them, now the tree grew some new leaves but i can see some white spots coming back ( See Image Attached )
I tried to remove the soil but couldn't find anything special.
Any recommendation ??

I don't think ants like to nest in a correct watered bonsai pot. So I have a hunch that you may water wrong.
Ants normally go into trees to culture aphids, not for nesting.
There are no ants in temperate regions that can swim. Putting the tree on top of something in a tray of water will stop them entering the pot and tree.
Defoliating and removing soil is not standard procedures for trees in bad health. In most situations it will just escalate the problems.

Do you think aphids can cause this ?
Are they visible only on the leaves or can they be also around the roots ?

Aphids damage the leafs by sucking the sap out of them. The damage can look different on different bad infestations and different species. But normally the aphids can be seen on the leafs.
BTW: the leafs shown in open post is not olive as far as I can see. Google olive leafs and make the comparison yourself.
