Hi! I'm new here. I just recently purchased a bonsai growing kit. It has been going strong for just under a year, and this is the progress it has made. I have had it near the window in my office from day one. I don't over water, but I don't let the soil dry out. I just put it in the pot in the picture today. Was that a mistake? Will that be the end of him? Does he look healthy? Also, I have no idea what species it is. Any thoughts?

Hello and welcome to the forums! It will help you to know what kind of plant this is, do you still have the box it came in? Or an internet link to the product? This will help you to know what to do. It looks like a rocky mountain pine, but I could be wrong. What climate do you live in? This tree definitely needs to go outside ASAP. You cannot grow it inside. Re potting should be fine. Any further questions don't hesitate to ask!

I would guess some sort of pine. Repotting will not kill it, indoor conditions will.

Oh. Ok. Where should I put it? I don't want to kill it with too much water. It's been pouring all day here. I'm in Southwest Missouri, United States.

As soon as the risk of frost is over put it outside. First in a shaded position and slowly transfer it to full sun. I dont know how badly affected it is from missed dormancy. But would not be supriced if it does not grow new buds this season or even die.
If you have extremely much rain some kind of roof may help. Next time repotting, not this season, use a more free draining soil mix.

Trees are tough, It can probably take it. What you may want to do though for now is put something over the pot so that rain does not get in. I say this because although the tree could take it, your substrate being organic and of small pieces might erode. Next time you re pot (in a few years) consider switching to a more rocky in-organic mix. You could maybe put some plastic over the pot? or put it under a overhang or something?
