Am I over-watering?

I have a Pinus Aristata Seedling I planted about 1.5 months almost 2 months ago. I have been watering it about once every 48 hours give or take depending on the look and feel of the soil. This is my first try at growing anything. I am worried because the trunk is not as green, I did not think that it would turn woody that fast.

I wouldn't let coloring concern you, unless its the color of dead. Plants differ in color from their trunk or stem to their leaves and roots, regardless of size/age.
If the seedling seems to be strong and upright, thats a great sign. This plant looks very healthy to me.
As for watering, it sounds like you're on the right track. Everything I've ever learned about growing from seed or cuttings maintain that the soil should stay somewhat moist and not be allowed to dry out as the roots are so tender.
