Cutting bonsai and disease?

Hi, I repotted a calamondin orange tree and gave it a trim. It suffered leaf drop after which I guess is pretty normal after repotting.
But some of the branches that I cut back are going brown from the ends and creeping towards centre of the tree. Is disease entering the branches from the cut? Should I use sterilised tools? Is there some special treatment to put on the ends of cut branches to stop this happening?
