Japanese Prunus yellow leaves

Hi.
One more problem.
I dug up a Japanese prunus in the spring and pruned back the branches..The branches that I pruned seems to have died and the leaves are turning yellow on the branches, that I didn't prune. Should I prune the dead branches back to the trunk or what should I do? Over-watering or not enough water?
