I recently bought some mixed seeds and planted them, mostly of pine variety to make some nice indoor future bonsai.
In around two weeks of growing they have already begun to sprout some pots having two small plants beginning to grow.
Around the three week period is when I should put them in the fridge for around 5 weeks to help them become used to the cold weathers.

Should I put them in the fridge considering they will miss the late spring / early summer where they could be growing? Also do they need to be in the fridge if they will be indoor plants and not exposed to the outside weather?

All conifers die if kept indoors.

Let me understand this text above.
The seeds already have sprouted; the seedlings are growing; and you are going to put them inside a fridge in May?
Makes no sense at all.

They will not be indoor plants, they will be dead plants if kept inside.
They will also be dead seedlings if kept in the dark fridge when they should be growing.

Putting seeds in the fridge is a way to trick seeds into experiencing winter. Many seeds from temperate regions need to experience a long cold period before sprouting. This is a natural system that stops seeds from germinating and entering winter at the same time.

The moment you have germinating seeds you do no longer need to do the cold shuffle. So you can plant them and put them outside, assuming you no longer have frost.

As lb explained, the stratification of the seeds could ask for some weeks in the fridge, *before* they sprout and are already seedlings.
In your case, put them outside and water regularly for at least two years before doing any bonsai work on them.
