I have just bought a young Acer Palmatum from a nursery (august). Of course it is in a small pot. I would like to thicken its trunk, so put it into a much bigger pot. Should I do this now or in autumn, or wait the end of the winter? Removing all the soil from its roots when repotting? (I do not want to plant it to the free soil in my garden because of the cold winter, sometimes -10°C to -20°C.)

It should be fine in your garden. I wouldn't take all the soil off it just loosin it up and I would wait until early spring to repot.

You could drop on to a bigger pot but do not touch the roots. You could plant in the garden, but again, do not disturb the roots.

assuming northen hemisphere.. Repotting now will not help you much this year thickening the trunk. I would wait till spring. THen repot, also taking care of the roots and the root spread. Doing it now is not impossible, but more risky and does not add a lot of growth to the plant anymore anyway.
