Qithout a picture it is a bit hard.
Only prune with a reason, and not just to get something smaller. First make a plan.

Why would you cut 60% of the roots. What do you expect that would accomplish?
I'd plant this in my garden and let it grow. Next I'd try and find something better for bonsai.

I have the feeling he just wants fruit tree's in a pot, to keep them small to fit on balcony.
He can learn some things here to keep your tree healthy, to prune or to repot etc.
But what you said is 100% correct, they are not bonsai.
